Hello everybody,
I have a question,
When I want to update CI, It's necessary to copy all files contained in system. Ok but is it necessary to update files in application path or not ?

Depends on which version you are upgrading to. 1.7.x to 2.x will require updates to files in your application folder as well. Updates from 2.x to 2.x should not require many, if any at all.
Look at the upgrade instruction pages in the user guide for specific version details.
