ISAPI rewrite breaks when not using default controller

ISAPI works correctly when routing through my default controller which is site, but when I go through any other controller like admin it breaks and starts adding index.php back to the URI

And that means, theres nothing to do with CI in this case, right?

Not sure what that means, but I was able to fix the problem by adding the controllers folder to the rewrite rule in the httpd.ini file.
