Directory Structure for new Apps

Dear Friends,

I need a help to setup the codebase for our new application. We may use Moodle, YouTube, Twitter Bootstrap, TinyMCE, SSO, Our Own Captcha, Webex apps, Payment Gateway APIs and many other apps also.

So please tell me where do i place those apis, sdks, libraries in my CI.
