Redirect issue

I'd created a site. While development on windows box using wamp server, it was working perfectly. I put it on linux based server on http path:

www.domain.com/domain

Please note common subfolder 'domain' for testing purpose. In browser, link domain.com/domain is opening successfully but when I click any link, it redirects to www.domain.com

I checked all the configuration. Base_URL is correct. Site is working fine on localhost (dev box).

Any idea, what could be the possible issue?
