Converting website to CI site. CI seems to misalign my CSS.

I know it sounds strange but does CI do anything to my CSS. Its my first CI experience and I've dumped my HTML of my website into a view file, changed the routing and pressed refresh. Its like the entire document has moved across 20pixels to the left.

The HTML in the view when placed inside a .html file is fine. When placed inside a view file and processed by CI, its misaligned. Any ideas?

Remember my CSS was fine before it was inserted into CI.

there is clearly some sort of error whereby your DOM is being mangled. View source, validate, and make sure there are no errors in there.
