Just do it and you will learn from your mistakes. My first CI project had a single controller with over a 1,000 lines of code and half a dozen views. Now I have numerous controllers each about a dozen lines of code, umpteen models, single shared library and an enormous amount of views. Keeping track is simple because of file naming conventions. It just gets easier.
