CI Application real life code structure

What would be the appropriate code structure for a site like www.mpora.com which is also CI site,

what folders and subfolders should exist and where should be placed , can you go with the default CI structure or it needs change

folders for:

- uploading videos and images
- forum
- users
- thumbnails
- language translations ( multilanguage like mpora.com)
- logs
