Folder structure

I'm looking for some guidance...and I'm not finding it anywhere else!

Installing CodeIgniter is straightforward, and has a predictable folder structure that is created "out the box".

I am now trying to implement Jenkins and a whole heap of other tools for continuous deployment. These tools have all sorts of references to "source" folders and "build" folders and so on.

What is the "right" way of structuring these folders then?
