Sorry if this seems a really stupid question but I am building a CMS and was wondering where should I put the "admin" folder.

Not sure, but i think you can put it anywhere in your root folder, just fix the htaccess file.

How will this effect the MVC? eg Controllers?

It doesn't matter. There are no special folder names in CI except for the system and application folder. If you wanted to you could do application/application/system or something like that.
