Did you try using an older version of CI to determine whether this is an issue with the new CI or you're just missing something?

Any success here? having basically the same problem. New session being created when switching subdomains/CI instances.

Ok so our issue was cookie encryption on one app and not on the other, this solved it for us. Setting them both to use encryption and the same key.
