using $_GET with uri_protocol set to AUTO

Hi,

I know this has been covered a lot but i can't seem to find an answer. I need to use get in a current application. The application uses .htaccess to remove index.php from the uri. It also has uri_protocol set to AUTO. This is the only way htaccess seems to function.

Does this mean there is no possibility of using $_GET to grab data from the query string?

What other options are there?
