Again, set more debugging level for MySQL and for Apache.
Also, set up (if it is not already done) mysql-slow-query-log on. This may also tell you what part of your site is causing slow down.
mytop is also excellent shell tool.
And ofcourse always great iptraf (apt-get install iptraf) which has excellent GUI for monitoring real time traffic.
