Regardless of this issue, I would update your CI version to the latest 2.1 unless you are trying to support PHP4. There have been a number of bug fixes along with some speed improvements.

What happens if you try to access an actual filepath/resource that's in your subdomain that's not a PHP/CI file? (ie. codeignition.mysite.com/logo.jpg)
