setting up htaccess for multiple CI frameworks?

I was wondering if there are any resources out there giving support for setting up htaccess for multiple CI frameworks in sub directories, e.g:-

CI DIR1: www.mysite.com
CI DIR2: www.mysite.com/myothersite
