Ok, I managed to get it working! Here's what I did:
1) Placed the CI app front end loader (index.php) in a sub folder (/app).
2) reverted back to having the EE front loader as index.php in the site root.
3) Modified my .htaccess file to read as follows:

Now I can specify controller names that need to be routed to CI and everything else get's routed to EE2!
